We apply shapeDTW to align audio signal pairs having ground-truth alignments, as well as artificially simulated pairs of aligned sequences, and obtain quantitatively much lower alignment errors than DTW and its two variants.
This stage uses shorter seed substring requirements (seed length of 5 bases plus 0.1 times the average read length, rounded down and constrained to a minimum of 9 and a maximum of 31; seeds spaced by 1 plus 0.25 times the square root of the read length) and a much lower alignment score threshold (6 plus 0.2 times the read length).
In theory, nonamer entropy values can range from 0, a completely conserved nonamer sequence in all proteins analyzed, to 29; in practice, however, the upper bound is very much lower for alignments of closely related sequences.
Again, there is a much lower incidence of 45° alignment angles than would be expected if SGSCs closely tracked repeating 90° angle microfeatures.
However, in Hpr bones, this change in mineral particle alignment is much lower for the LB compared to wild type mice, indicating that abnormal mineralisation may therefore be associated with the impaired mechanical properties of muscles [28] in rachitic mice.
It should be noted that the above accuracy values of global alignments are much lower than the values given in previous papers (see, for example, [ 18]).
As for comparison with global Needleman-Wunsch alignments, in the case without consoles the GAP3 alignments have a much lower Accuracy and a slightly higher Confidence.
One particular clone, SV08, had a much lower percentage of uniquely mapped reads, gapless alignments, and perfect alignments, and we therefore excluded this clone from further analysis.
However, these secondary alignment hits were of much lower quality (i.e. BLAST score) and were therefore not considered for further analysis.
This record, which goes beyond storing a certain number of 'best hits', is critical because in many cases additional results may have a negligibly lower alignment score, but provide much more useful functional data.
Although 760 or less false positives were expected in the 2.4 Gb AT-exclusive alignments, which was as large as the human-chimpanzee genome alignments, the number of false positives in the human-chimpanzee genome alignments may have been much lower than 760 since the AT blocks constitute small fractions of the genome.
