Automatically determining the width of a novel TFBS motif is a desirable property for motif discovery algorithms since the true motif width is generally not known a priori.
This means that, even if the true motif width were known in advance, a motif discovery algorithm is not guaranteed to discover this motif perfectly.
We compare MITSU against MEME and assume that the true motif width is known; both algorithms are run at this width.
These results illustrate the fact that the core motif discovery algorithm is far from perfect: even when the true motif width is known, classification-based results may be low.
The default value of motif widths was also modified and re-set between 25 and 50.
