We added different modules from other systems, deleted most redundant sequences, and mutated the NotI recognition site between the connection region of pVS1 REP and STA from pCAMBIA1300.

Most of the highly redundant sequences, like several coding for ribosomal proteins, were very similar to other fungal sequences in databases and/or sequences found in Pst urediniospore and germinated urediniospore cDNA libraries and a U. fabae haustorium-specific cDNA library [ 15- 17].
The length distribution of the unique sequences showed that the most abundant sequences were 24 nt long; however, when redundant sequences were included, the most abundant sequences were 23 nt long.
Using other RE protein domains, seven more Copia elements with mapped reads/kb >15,000 resulted in the same cluster (data not shown), indicating that the most redundant elements of this superfamily share some sequence similarity.
First of all, among the most redundant clones, we found a 16S ribosomal mitochondrion sequence, which appeared highly redundant (contigs 1 and 2, corresponding to two fragments of mt16S, contain 78 and 32 sequences, respectively).
In contrast, the most redundant cDNA libraries were: the R1 flower bud (13% of unique sequences) and the root cDNA library (7% of unique sequences).
Four of 20 most redundant REs did not carry protein domains, hence their relationship to the other sequences remained unknown.
