The analysis performed on 208 gene sets revealed more modest p-values and statistics when compared to the results obtained on tissues and pathway gene sets (Additional file 5).
In contrast, while both A2M and THBS4 were significantly upregulated in the HRG (threefold (p < 0.01) and tenfold (p < 0.001) increases, respectively), in the LRG the THBS4 response was more modest (2.5-fold; p < 0.01) and A2M mRNA levels did not significantly change.
The effects of breast cancer in the proband diagnosed when aged 50 59 years, and when 60 years or older, were more modest but imprecise (P = 0.4 and 0.3, respectively), and there was marginal evidence of breast cancer diagnosed in a second-degree relative before the age of 40 years (P = 0.13).

With PLINK, the strongest signal of association occurred at a group of SNPs on chromosome 12q24 (top SNP rs11065987, P = 4.6 × 10−8), with several other regions, including SNPs on chromosomes 3, 10, 13 and 16 reaching more modest, but suggestive levels of significance (P ≤ 1 × 10−5).
