The number and length of exons was well conserved among the species compared but on average, P. glauca introns were longer and genes had four times more intronic sequence than Arabidopsis, and 2 times more than poplar and maize.
In P. glauca, highly expressed genes generally had more intronic sequence than tissue preferential genes.
Despite this, at 622 Mb of intronic DNA, D. rerio has from 2.8 to 6.9 times more intronic sequence than the other fish.

The highly expressed genes had more intronic sequences per gene on average than the more specialized subset of genes (4,182 bp versus 3,013 bp).
Comparison of the total length of intronic sequences on a gene-by-gene basis showed that on average, P. glauca genes had 4.1 times more intronic sequences than A. thaliana, 2.2 times more than P. trichocarpa and 1.8 times more than Z. mays.
Alternatively, the fact that these introns are highly similar may reflect strong purifying selection on non-coding motifs with roles in gene regulation or splicing control; more intronic RH2a sequence data, obtained from numerous species, will be needed to address these possibilities.
This may reflect either 1) more selective constraints on intergenic sequences than intronic, i.e. parts of the annotated intergenic sequences are indeed genic, or 2) a bias in the construction of the human-mouse alignment that make it easier to align sequence close to the conserved exons so that somewhat more divergent intronic sequence can be detected.
Within these constraints, we selected segments that were as contiguous as possible, which meant that in practice, our data set contained much more intronic than exonic sequence.
If the gene has been functional during much of mammalian evolution, we predict that exonic sequence would be more highly conserved than intronic sequence.
The donor and acceptor sites were separated by more than 2 kb of intronic sequence, making it impossible to concurrently determine the allele-specific position of nucleosomes at the donor and acceptor site on the same molecule.
