A few molecular function classes associated with the salient phenotypes of cancer were selected for discussion.
The same process was followed for biological process and molecular function classes.
Using local substructures, we obtain significant AUC values (i.e. AUC>0.7) for 82 of the 113 GO molecular function classes.

UD Gene sets were generated by us using the probe set search tool and the molecular function class of Gene Ontology annotations from GeneSpring GX 7.3.1., as described [21].
Additionally, analysis revealed a down-regulation in the molecular function class of nucleic acid binding proteins (p = 1.3×10−7) with its subclass "other DNA-binding proteins" (p = 2.5×10−9; Table 5; Fig. S2B).
The relatively small number of terms added to the molecular function class results from the combination of the small number of tagged instances (less than 200) and a highly restricted class that includes a restricted set of types of binding and activity classes.
By using gaps of three or more residues in X-ray characterized proteins in PDB as an indication of disorder (http://www.disprot.org/), we found a significant correlation between the AUC value of each molecular function class and the degree of disorder in proteins from these classes (correlation coefficient of −0.36, which is different from no correlation at P<9.9×10−5).
Genes of the molecular function class of ligase (p = 3.7×10−6 for IL-28A, p = 8.2×10−7 for IL-29) and its subgroup ubiquitin protein ligase (p = 8.6×10−7 for IL-28A, p = 1.1×10−6 for IL-29) were significantly enriched (Table 5; Fig. S1B).
