Using the search strategy in Jactive modules, we found 4 significant subnetworks (z-scores > 3).
After inspecting the resulting TF modules, we found many of them to be already well-known.
Through phylogenetic analysis of expression network modules, we found a correlation between stronger co-expression and broader conservation of genes.
Among these top modules, we found highly differentially expressed candidate genes and relevant cancer interactions in modules 143, 79 and 82.
For the Pink and Red modules, we found a highly significant module preservation measure (r = 0.53 p < 10e-03) and (r = 0.51 (p < 10e-03), respectively, which shows that these modules are highly preserved between the two strains.
For the methylation modules we found that modules 1 (intracellular) and 2 (lymphocyte activation) show weak to moderate evidence for preservation, while all other modules show no evidence of preservation (Zsummary < 2, Figure 1B).

From the remaining modules, we find that the gene modules generally follow three patterns as shown in Fig. 10c, d, and e.
For CTX brain modules, we find that 11 out of 19 CTX module show at least moderate evidence of preservation (Preservation Z statistic > 5) in both CN and CB data.
For CB brain modules, we find that 12 out of 22 CB modules show at least moderate evidence of preservation (Preservation Z statistic > 5) in both CTX and CN data.
For CN brain modules, we find that 12 out of 23 CN modules also show at least moderate evidence of preservation (Preservation Z statistic > 5) in both CTX and CB data.
Second, given a collection of context-specific TF modules, we find the TFs that tend to function cooperatively in multiple instances at systems level, where the behind idea here is: if two TFs are working together in multiple time, then it is more possible that they are in the same TF module.
