This result demonstrates that coexpression modules, at least the ones identified in this study, represent actual transcriptional coordination between genes, and can facilitate the inference of tomato gene function.
While all of the six groups of traits fulfilled a practical definition of phenotypic modularity, in having significantly stronger correlations within the module than across modules in at least some taxa, three modules, the orbit, zygomatic-pterygoid, and cranial, were significantly correlated in less than half of the taxa.
This was done by ranking all modules from most to least responsive to CR (or aging) (i.e., rank modules by M), and discarding any module sharing at least one gene with any more responsive module of higher rank.
Hypergeometric enrichment analysis was performed for all combinations of gene lists and modules (for modules containing at least 20 unique genes), and P-values were corrected for multiple comparisons via the Benjamini Hochberg method.
