After removing adaptor sequences, clean reads were aligned to two modified references with BS-seeker 2 v. 2.0.8 using Bowtie 2 v. 2.1.0 in local alignment mode and allowing no more than four mismatches per read.
We produced simulated data sets for each of the three formats, RNA-Seq, WGS and exome, by taking reference sequences (Ensembl transcripts, the HuRef genome, and hg19 exon capture regions, respectively) and substituting HLA-I A, B and C sequences with two randomly chosen alleles of HLA-I A, B and C. From these modified references we generated faux sequence reads.

One half of the reads was generated from the original reference, the other from the modified reference.
This modified reference genome sequence was used for subsequent analyses of An. quadriannulatus transcriptome.
5) Incorporate the new local consensus sequence into the reference sequence followed by realigning all original reads to the modified reference.
Another study used a modified reference standard (a neurothesiometer set to 20 V rather than the usual threshold of 25 V) [ 30].
By providing a manually modified reference genome to GemSIM, users could also simulate reads to assess the detection of large genomic rearrangements via de-novo assembly.
Regardless of the discrepancy source, modified reference sequences and alternative alignment algorithms were effective in decreasing the number of observed differences between the technologies.
To determine CpG methylation, and cytosine conversion rate, the sequence of each clone was aligned and compared with the in silico modified reference sequence (with all cytosines converted into thymines independently of their context).
