The modelling process consists in two main sequences, exploration and explanation, divided into modelling steps, which mix qualitative and quantitative analyses.
The default values imply a default location for the output files, execution of all modelling steps (removal of NA, and near zero variance features, and of correlated features), normalization of the data set, ten splits, ten Y-randomization steps, and running of all ten regression methods.
The modelling steps include initial checking of model assumptions and the stability and parsimony of biomarker selection.
The hazard identification and the consequence modelling steps, especially the quantification of the likelihood and consequences, have been designed specifically.
We did internally validate the modelling steps of the Cox regression models and found minor optimism in discriminative ability.
The transition probabilities were estimated from three modelling steps: 1) Logistic regression model for vital status, 2) Logistic regression model to define any changes in CCI, and 3) Poisson regression model to determine the size of CCI change, with an additional logistic regression model for CCI changes ≥ 6.
The extent, to which this support can be given of course, depends on the quality of data acquired and robustness of modelling implemented for each of the modelling steps.
