Great effort has been put into simplifying model reconstruction and tool path planning for machining in traditional reverse engineering with laser scanning.
Another software package for model reconstruction is the Pathway Tools suite [ 39, 40], which is built around the BioCyc database collection of metabolic pathways encompassing virtually all domains of life; currently, 1129 genomes and their respective databases are contained in BioCyc.
The proposed approach integrates 3D surface data collection, nominal model reconstruction, fine registration, extraction of additive/subtractive repair, tool path generation and actual machining process, seeking to improve the reliability and efficiency of manual repair process.
The method developed in the present work can be used for genome-scale metabolic model reconstruction of other organisms, making it a useful tool for biotechnology and research.
Other tools offering divers routines for model reconstruction and flux visualization are MetVis (Noack et al., 2007) and YANAsquare (Schwarz et al., 2007).
Currently, KBase's capabilities for community model reconstruction, plant model reconstruction, community model gap-filling, and expression data model integration are unique to the KBase platform (Supplementary Note 1; Fig. 2).
