The nuclear markers used in this study appear to recapitulate and complement the mitochondrial relationships found in a previous study.

Alternative explanations for some of these mitochondrial relationships are long-branch attraction and mitochondrial introgression [43], and so we also sequenced the highly conserved nuclear Histone (H3) gene for a sub-set of taxa.

A Factorial Correspondence Analysis (FCA) was realised to look at the mitochondrial relationships between the Noir Marron and 170 African populations.

One explanation for these findings is that mitochondrial introgression between C. nigrifrons and C. rufilatus, followed by extensive back-crossing to the original parental taxa, may have obscured mitochondrial relationships but maintained their monophyly at the nuclear level.

However, these mitochondrial relationships contradict morphological evidence, and, in light of the examples of the bisons and Capra, the elevation of T. scriptus sylvaticus to the level of a separate species (T. sylvaticus) unrelated to T. scriptus should await further confirmation from the nuclear genome [ 103].

Figure 2 shows that there is little agreement between mitochondrial sequence relationships and suggested species assignments [ 24] and colour lineage classifications [ 25].

For example, the mitochondrial sister relationships of Capra sibirica to Hemitragus jemlahicus and Bos (Bison) bonasus to Bos taurus, which result in the polyphyly of Capra and the bisons, are contradicted by both nuclear genomic and morphological analyses that both support the monophyly of these two taxa [ 97- 102].

Cytological analyses of sterile hybrid males have shown a variety of subtle sperm development changes, such as abnormal sperm individualization timing, excessive cellular debris between sperm bundles or sperm tails with disrupted axoneme to mitochondrial derivatives relationships that can result from anomalies during late stages of sperm development [ 16, 27, 28].

Additionally, mitochondrial sequence relationships are much at odds with suggested species delineations in the scientific as well as in the aquarist literature [ 24] and with a proposed classification of the genus into lineages based on colour pattern similarities ([ 25]; Fig. 2).

The mitochondrial-nuclear relationships observed here are characteristic of male-biased dispersal [ 74, 75], indicating that female N. humilis are more philopatric than males as seen in Caribbean anoles [ 76, 77].
