The pipeline selects 'guide' transcripts and their aligned regions using maximal intron length (MIL), minimal length coverage (MLC) and minimal percent identity (MPI) as parameters.
We required the minimal length coverage threshold to be 0.7, which means that the minimum alignment length should cover at least 70% of full length of the shortest member in a group of sequences.
In short, the identification of similar sequences relies on parameters defining relevant hits (based on e-value, identity thresholds in the aligned regions, minimal hit length), and on parameters tagging the hit quality (such as best-reciprocal hit, minimal length coverage represented by this hit over each of the compared sequences).

At last the output fragments are processed to plant reading errors with probability e s and empty values with probability p. In our experiments, the parameters are as follows: fragment coverage rate c=10, the difference rate between two haplotypes d=20%, the minimal length of fragment lMin=3, the maximal length of fragment lMax=7 and empty values probability p=2%.
