Since Spellman and Rubin 2002 reported a set of clusters representing merged overlapping windows using a window size of 10 genes, we calculated merged windows for a window size of 10 for our among and within species analysis and compared the overlap between these windows.
In particular, the release follow-up phase before the forking of a new development version, which was prominent in early releases of production versions, has been eliminated in favor of a concurrent merge window in the release of 2.6.x versions.
The basic idea of this scheme is that for each non-critical position, a merge window is defined at each position; this non-critical point looks inside the predetermined window and determines whether or not there are other search points.

For example, after merging windows at 75 and 76 Mb on chromosome 17 in Shetland pony mares and performing another GWAS, the percentage of variance explained by this 2 Mb genomic region was 0.426, which roughly equals the sum of genetic variance explained by the two separate 1 Mb windows (Table 4).
We present the number of significant windows (Table 1), the p-values associated with each window (Additional file 4), and merged significant windows at the 0.05 significance level (Additional file 5).
