Parameters used were: default window parameter, maximum interior/bulge loop size = 30, Maximum asymmetry of an interior/bulge loop = 30, and no limit on maximum distance between paired bases.
Standard constraint parameters were used with the following: maximum interior/bulge loop size was 30, maximum asymmetry of an interior/bulge loop was 30 and there was no limit on maximum distance between paired bases.
For the depth of interaction profiles on each scan position, we obtained a mean standard deviation of σ = 1.5 mm using the maximum asymmetry method and of σ = 1.6 mm using the cluster size asymmetry method.
The simulations also show a monotonic trend towards larger strength asymmetry at larger grain sizes, suggesting the existence of a maximum asymmetry at finite grain sizes.
