In order to evaluate the reproducibility of the pathway markers across different dataset, we performed cross-dataset experiments, where one dataset was used for selecting the pathway markers, and the other dataset was used for building the classifier based on the selected markers and evaluating its performance.
Focusing on the more taxonomically specific ITS2 marker dataset, Alopecurus and Holcus typically dominated the early grass pollen season (Fig. 2), which coincides with typical peaks in allergic rhinitis24; however, further research will be required to confirm this association.
This marker dataset (359 polymorphic bands) was scored as present (1) or absent (0) and treated as dominant markers.
As before, single SNPs were used to simulate QTL, but in this case the causal SNPs were left in the marker dataset so a marker in complete LD with the QTL always existed.
One hundred SNPs, chosen to minimize pairwise LD and to maximize genetic map coverage, were designated as quantitative trait nucleotides (QTLs) and removed from the marker dataset, leaving 2098 markers for the association mapping analysis.
As for many plant studies, the current Barley CAP marker dataset is fairly sparse, with an average SNP spacing of about 2.4 Mb (2198 SNPs/5350 Mb genome), in a population of 1807 individuals.
When QTL were simulated using single SNPs dropped from the marker dataset, a simple sliding window performed as well or better than single SNPs or the more sophisticated methods of blocking SNPs into haplotypes.
After this filtering process, the marker dataset comprised 44 809 markers.
The final SNP marker dataset used to analyze the population structure thus contained 25,190 markers from 10 linkage groups.

Since I tried Ludwig back in 2017, I have been constantly using it in both editing and translation. Ever since, I suggest it to my translators at ProSciEditing.
