We convert accession numbers from other databases such as SGD (28), TAIR (29), ExpressArray (30), EcoGene (31) and GenoList (32) to the NCBI Gene ID using the UniProt mapping utility (http://www.uniprot.org/) or by searching the external links on the relevant pages from these databases.

To get RNA-seq quality metrics, bedtools utility (http://bedtools.readthedocs.org) was used to overlap TopHat2 mappings with mapping quality of at least 20 and defined exons and introns with a minimum overlap fraction of.8.
