Based on Guimerà and Amaral [ 21, 22], we mapped the modules to KEGG functional classifications; if more than 50% of the enzymes in a module belong to one major pathway, then the module is considered pathway specific.

2. The mapping module 2. The mapping module The mapping modules are based on the NCBI BLAST program family: blastp (protein vs protein), blastx (translated nucleotide vs protein), blastn (nucleotide vs nucleotide) and tblastn (protein vs translated nucleotide).
Since we found only 5 modules, a Bonferroni correction of these p-values requires that one multiply the corresponding p-values by 5. To replicate and validate the existence of these modules, we mapped the module color assignment of the discovery dataset into the second and subsequently into the third independent datasets.
Using cancer genomics data, it is likely to map the functional modules and the cancer-driving mutations onto network modules, each of which can be a subnetwork itself containing the functionally-linked pathways that reflect many cancer hallmarks [ 10].
