The new genetic linkage map of the IPO323×IPO94269 cross is 638 cM longer than the first linkage map, and spans 1854 cM with 1317 markers on 451 unique map positions, with an average distance of 4.1 cM between the markers (Table S12).
A comparison of genetic map positions with the rice genome is shown in Figure 3.
The genetic positions of SSR markers were double checked with the existing genetic map positions with inconsistent SSR markers removed.
The positions of the mapped SSR loci from the three mapping populations were highly consistent with the physical map positions, with few exceptions (Fig. 7).
The loci mapped in the ID69 × ID49 segregating population were compared, in terms of map positions, with the corresponding loci mapped on the A genome of the hexaploid wheat, using Circos software (Krzywinski et al. 2009).

In Figure 6B, the genes rendering a positive PCR signal were linked to the physical map position with an arrow.
Of the 638 EST-SSR loci, in total 434 (68%) were assigned a predicted map position with an E value of 1e-10 or better.
To characterize marker clustering, we tabulated the number of markers sharing an identical genetic map position with other markers, as well as the number of map positions where markers were "stacked" or redundant (Table 4).
In general, SNP map positions correlated with previous marker density, with more SNP markers mapping to larger or more densely-mapped linkage groups.
Two map positions associated with SCS were detected on BTA 21, one at 33 cM in family one and the other at 84 cM in family three.
Because these markers had been previously mapped, and because their map positions correlate with alignment positions on JGI D5 genome (Gore et al. 2014), these are likely true markers that are of very low MAF or specific to the individual bi-parental population used in their identification (Gore et al. 2012).
