Through statistical analysis and enhanced tag cloud representation on defined functional related genes and cross-species clusters, the proposed system can correctly represent the patterns, loci, colors, and sizes of identified SSRs in accordance with gene functions, pattern qualities, and conserved characteristics among species.
Since susceptible/resistant colors are initially indexed by the minor (less common) allele at any locus, color discordance will arise in a region when minor allele at a given locus is tracked in LD by the common allele at an adjacent locus.

The high quality and accuracy of this map was validated by the identification of two well-studied genes, r1, a qualitative trait locus for color of silk (chromosome 10) and ba1 for tassel branch number (chromosome 3).
Since, the phylogenetic reconstructions showed that H. himera and H. cyrbia belong to different clades at the color locus and color unlinked loci, we may expect similar levels of genomic divergence to have accumulated between the incipient species, as have accumulated between non-hybridizing races from the two different clades.
The Bayesian phylogenetic tree of H. erato races across loci unlinked to color pattern shows a strong geographic signal, with no clustering by color pattern (Fig. 2).
The approach also performed well on individual observations of RI phenotypes rather than strain means, again returning the expected coat color loci.
The coat color loci segregating between B6 and D2 have known molecular determinants: tyrosinase-related protein 1 (Tyrp1; Chr.4: 79.1 Mb; also known as the brown (b) locus) and myosin 5a (Mbo5alsohr.9: 75.4 Mb; also known as the dilute (d) locus).
