Interestingly, positive values of proportional differences were obtained for several COGs involved in housekeeping functions (as J, L, D, M, O, C, F, H, and I), indicating that orthologs for these functions are significantly shared also with nonproteobacterial taxa, suggesting that these functions may be evolutionary conserved inside the kingdom Bacteria.
At a p value of less than 10−5 (corresponding to FDR < 0.1%), 15,859 separate genomic segments were significantly shared between two or more strains or were unique to a particular strain, with segment sizes ranging from 20 kb to 2.9 Mb (Table S6).
On the other hand, several GO terms related to cell cycle (e.g. replication, cytoskeleton functions, nuclear and cell division) as well as the GO terms "ribosome biogenesis" and "sterol metabolic process" were significantly shared in the group of down-regulated COSR genes (Additional file 6: Table S6).
In contrast, the GO term "cell redox homeostasis" and several other GO terms related to ribosome biogenesis were significantly shared in the sets of up-regulated and down-regulated genes, respectively, in the ΔatfA gene deletion strain (Additional file 6: Table S6).
Moreover, although less commonly shared, the complete reverse FoxO consensus motif (G/A TAAACA (annotated to FOXF2, q = 2.08E-06), which matches the FoxO DNA binding element (FBE) regulated by FoxO1 and FoxO3a in the MuRF1 promoter [ 38], was also significantly shared among the genes in our dataset.
By sitting between pure reference-based compression and de novo compression, the path encoding scheme gains flexibility and generality: the same scheme works reasonably well even when the provided reference is a poor match for the sample but is significantly improved with better shared data.
