We show how the direction and intensity of allosteric regulation can be tracked in large biomacromolecular systems like the proteasome even in the absence of high resolution structures.
In both studies the intensity of gene regulation turned out to be very faint.
As shown in Figure 3c, Carpaccio transcriptional modules were delineated according to differences in intensity of gene regulation across treatments.
Similar responses were also triggered in the aos mutant but the average intensity of gene regulation was slightly lower compared to wt.
This indicates that the interpretation of the data from different sources leads to similar conclusions in terms of toxicity and underlying mechanisms despite the differences in number and identity of genes and in the intensity of the regulation.
For example, in the first row, which describes an interaction between ATR and Nor1, the word 'find' denotes that the event is stated based on experimental observations, while the word 'weakly' denotes that intensity of the regulation is very low.
The present results indicate that protein translation is tuned by codon (pair) usage, and the intensity of the regulation is associated with genome size, tRNA gene number, and G + C content.
Whilst the existence of functionally differentiated dendritic cells in fish is still controversial [ 53, 54], the mammalian leukocyte response outlined for IL-8 and MMP 9 seems to be conserved in teleosts, although the exact pattern of organ distribution, the intensity of gene regulation and the voluble species-specific expression of IL-8 in fish HK remains obscure [ 55, 56].
However, since the intensity of splicing regulation on synonymous codon usage is likely to vary with the position of amino acid residues, specific codons were examined to see if there are variations in codon usage that may contribute to complementing the distance effect.
More importantly, this model produced the phase lag with a slight alteration in the oscillation period, and the extent of the phase delay of Per2 was dependent on factors that affected the intensity of positive feedback regulation, such as the abundance of PER1/2 (Figure S2).
