Development of a white clover integrated linkage map required matching and alignment of homoeologues between populations.
Generally, large AFLP linkage groups were associated with linkage groups assigned to macrochromosomes (e.g. CJA01 – CJA07) while small AFLP groups were linked to integrated linkage groups assigned to microchromosomes (e.g. CJA09 – CJA09).
Of the 1743 loci mapped onto the white clover integrated linkage map, 951 showed sequence similarities to the ESTs or genome sequences of markers mapped onto the integrated linkage map of red clover.
In the present study, the consensus map integrated linkage data of only 87 shared SNP loci from two mapping populations of about 90 offsprings, the 267 other SNPs segregating in only one pedigree.
Of significant interest are JaloEEP558 and BAT93, the two parental lines of a RILs population used to set up the integrated linkage map of P. vulgaris [ 29], and BAT93 and G19833 whose complete genomes have been sequenced [ 2].
The resulting EST-SSR markers, integrated linkage map, and observed macrosynteny produced by this work will be valuable resources for genetic mapping, QTL analysis, and molecular breeding of white clover in the future.
Finally, as the phenotype of resistance to BPMV was polymorphic between the two parental lines of a population of 77 recombinant inbred lines (RILs) used to set up the integrated linkage map of common bean [ 29], we aimed to investigate the segregation of resistance to BPMV in this RILs population using a BPMV-GFP construct, with the aim of mapping the corresponding gene(s).
In addition, bioinformatic tool such as TEAM (a tool for the integration of expression and linkage and association maps) is designed to integrate linkage, association and expression data, together with functional annotations however currently it is not implemented to handle GWAS data [ 8].
The current study reports the first phase of a genomic convergence analysis of SCZ, which is intended to integrate linkage and expression studies.
