To test the scalability of our MeDIP-Seq protocol on the Ion Torrent platform, we compared the results of identical MeDIP libraries for WT and DKO samples sequenced on the PGM instrument with 318 chips to that sequenced on the Ion Proton instrument with P1 chips.
We obtained ∼4.5 million non-redundant mapped reads (of ∼170 bp average length) on the PGM using 318 chips and ∼57.0 million non-redundant mapped reads (of ∼115 bp average length) on the Ion Proton instrument using P1 chips, resulting in expected differences of genome coverage (Fig. 2c and d ; Supplementary Table 1).
This is particularly interesting to note, as instrumenting the Epiphany chip in this way could be prone to increase the so-called "probe effect," where tracing the application affects its observed state.
