We converted Ensembl identifiers for all human genes from our phylogenetically informed clusters of orthologous genes [ 4] to Entrez Gene IDs using a file from the Entrez Gene FTP site [ 30]; we then used EASE [ 31] to link Entrez Gene IDs to KEGG pathways.

Motivated by the variation in sequence features (bioinformatic attributes) observed between RPMM-based classes, we next performed a bioinformatically informed clustering of CpG loci into classes, grouping CpGs according to their sequence context: presence within a CGI, LINE-1, LINE-2, Alu, or MIR element, or PcG target gene and proximity (≤ 1,000 bases) to any TFBS.
In the MEM setting, on the other hand, these are treated as fixed and inform cluster assignments deterministically.
However, the assignment of populations to ethnic groups is prespecified by this prior classification, and cannot borrow from the observed allelic effect estimates to inform clustering.
Dhollander et al. [24] introduced a model-based query-driven module discovery tool QDB, but it is aimed at performing informed bi-clustering instead of pattern matching, and it does not take into account the complex correlation patterns such as inverse patterns.

Allocation concealment will be ensured through assignment by an external independent researcher, who will inform the clusters about group allocation.
These relationships were used to inform the cluster analysis (Fig. 3, panel b) which revealed that analyte profiles fell into three clusters: Cluster 1 (IL-9, E2, P4, PRL) peaked around day 5, and tailed off steadily thereafter.
This article addresses key developmental factors (emphasising the importance of "space and place") shaping the location and morphology of these clusters, informed by field work in London, San Francisco, Vancouver, and Singapore, as well as by recent conceptual contributions from Allen Scott, Richard Florida, and Andy Pratt, among others.
Some key features of the MGP Portal include the ability to retrieve selected nucleotide and protein sequences, the availability of whole-genome datasets for download, an integrated BLAST utility for sequence comparisons, a genome browser tool, a gene-centric wiki, and "phylogenetically informed" gene ortholog clusters mapped to human KEGG pathways.
