Overall, the molecular phylogenetic position and combination of morphological and behavioral traits in R. viridis is more than just novel; these data completely conform to the inferred ancestral traits that existed during the evolutionary transition from eukaryovorous lifestyles to phototrophic lifestyles.
The model contains affective, behavioral, and inferred pain traits grouped by cognitive status (see Figure 2).
Comparative analyses of these genomes corroborate the assertion that the Melainabacteria is a nonphotosynthetic lineage; however, they are robustly monophyletic with the photosynthetic cyanobacteria with which they share inferred common ancestral traits, such as cell envelope structure.
Qualitative analyses, i.e., detection of relative warming and cooling, remain justified using physiognomic data from well-understood regional floras that have supporting data on taxonomy, paleogeography, and distribution of traits along independently inferred paleotemperature gradients (i.e. using floras from several latitudinally adjacent basins).
Given high but plausible specificity and sensitivity (>0.9), inferred genetic correlations between the indicator trait measured in healthy and diseased animals were moderate (ca. 0.6) and insensitive to small changes in either parameter.
Therefore, Valente et al. [ 12] proposed to use the inferred residual (co variance matrix of a standard multi-trait mixed model (which represents the covariance matrix among traits conditionally on the genetic confounders) as input for the IC algorithm, instead of the observed data, when searching for causal structures in mixed effects settings.
The inferred structural coefficients associated with connections between traits in a network only carry a causal interpretation under specific causal assumptions.
For example, if 70% of paths on network P pass through point 101 and 30% pass through point 001, we infer a 70% probability that the missing trait in biological intermediate 201 takes the value 1. Predictions were presented if the inferred probability of a '1' value was >75% (predicting a '1') or <25% (predicting a '0').
Exceptions are the SEs of predictions for models fitted using inferred haplotypes, which are consistently high for all traits.
We related the inferred substitution rates to body mass and life history traits of rodents as had been done earlier [21] (Fig. 5, Table S6).
