Out of 12 P. vulnus PCGs, six (cox1-cox3, nad2, nad4, and cob) are inferred to use ATA as the start codon.
Interestingly, a small set of A5EΔ4-carrying genes avoided PTCs, yet instead was inferred to use DTCs (delayed termination codons) positioned downstream of the original signal.
For the 12 protein-coding genes of C. robustus, five (atp6, cob, nad4L, nad5 and nad6) are inferred to use ATT as the start codon, whereas the other seven (cox1, cox2, cox3, nad1, nad2, nad3 and nad4) use TTG.
In W. siamensis, eight genes (cox3, nad2, nad3, nad4L, nad5, nad6, atp6 and cob) are inferred to use TTG as the start codon, three genes (cox2, nad1 and nad4) start with ATT, and cox1 uses ATA as the start codon.
Out of 12 PCGs of B. xylophilus mtDNA, nine (cox1-cox3, nad1-nad3, nad5, nad6 and atp6) are inferred to use ATT as the start codon, whereas three (nad4, nad4L and cob) start with ATA (Table 1).
For C. robustus, eight genes are inferred to use TAA as the termination codon (cox2, nad2, nad3, nad4, nad4L, nad5, nad6 and atp6) and two use TAG (cox1 and nad1).
We assessed whether it was valid to use these inferred relationships to predict diseases influenced by environmental chemicals.
Therefore, Valente et al. [ 12] proposed to use the inferred residual (co variance matrix of a standard multi-trait mixed model (which represents the covariance matrix among traits conditionally on the genetic confounders) as input for the IC algorithm, instead of the observed data, when searching for causal structures in mixed effects settings.
For these reasons, we recommend using ASR as a primary criterion in sample selection and sample matching, analogous to using inferred ancestry in genetic association studies [ 15].
Similarly, the PSI MI file uses CV terms to describe the experimental, predicted or inferred evidence used to identify a specific interaction.
