The orientation of TFs affects the affinity of the TF for a specific position on the DNA, i.e. a molecule bound in one orientation can have a totally different affinity compared with being bound in the opposite orientation at the same position.
In week/lab VIII (which was done in combination with lab VII), half of the students performed mapping digests on the plasmid DNAs with the subcloned 2.6-kb insert in one orientation, and the other half digested plasmid DNA with the insert in the other orientation using 7 μl of miniprep plasmid DNA (∼0.7 μg), EcoRI, BamHI, PstI, and/or EcoRV and a 150-mM NaCl restriction enzyme buffer.
