We have developed a novel PCR method, based on the use of blocking primers that preferentially bind to modern human contaminant DNA and block their amplification, and greatly improve the efficiency of Neandertal DNA retrieval.

The human contaminant sequences were significantly longer on average than the Myotragus ones (81.57 and 59.97 respectively, P<0.0001), suggesting that they were more recent and therefore, less degraded.

The extremely low efficiency of the paleogenomic retrieval is striking, as is the fact that the level of human contaminant sequences is higher than that of the endogenous ones (0.34 vs 0.27).

Notably, a trace sequence collected from the Pseudomonas aeruginosa WGS database is chimeric, containing both Pseudomonas and human sequence (Figure 2), apparently the result of incorporation of the human contaminant during the cloning process prior to sequencing.

However, little attention has been given to the actual declines in human contaminant exposure expected from following present advisories.

A well publicized sequence obtained from a dinosaur fossil was in fact a NuMt from a human contaminant [ 6].

Despite the fact that the distinct Neandertal haplotypes allow the design of specific primer pairs, for instance in most of the mitochondrial DNA (mtDNA) hypervariable region 1 (HVR1), the human contaminants can often outnumber the endogenous DNA, thus preventing a successful retrieval of Neandertal sequences.

In a mammoth sample from the Artic Circle [5], this ratio was 32∶1, and the human contaminants up to 1.4% of the total sequences.

Although Neanderthal and modern-human haplotypes differ, allowing the design of specific primer pairs for most of the mtDNA hypervariable region 1 (HVR1), the human contaminants can often outnumber the endogenous DNA, thus preventing a successful retrieval of Neanderthal sequences.

The cloning of the 28S PCR product (Table 3) showed that two of the sequences (about 20% of the clones) were human contaminants; this accounts for the noise observed in the direct sequencing of the PCR product.

Nevertheless given a low rate of potential modern human contaminants in an unknown allelic state, we cannot discard the possibility that both Neandertals could have been heterozygous (e.g. OA or OB).
