We have highlighted variants falling in a QTL on chromosome 13 associated with basal glucose levels and a QTL on chromosome 6 associated with tibia length to illustrate how all of these data – whole genome sequence variants, IBD regions, QTL, and functional predictions – can be integrated with each other and with other public datasets to identify and prioritize QTG and QTN.
The genomic sequence can be configured to highlight variant positions.
Because both of the above approaches to automatically identify significant calls are known to be conservative and assess each parameter in isolation, they were complemented by a manual assessment made by a biological expert who used knowledge of events on the day, or related variables, or across sexes to highlight variant phenotypes.
Future work highlighting coding variants could take advantage of deep re-sequencing of exomes or re-sequencing specific loci where prior information suggests a potential role in disease or phenotype.
The importance of this study lies in showing that the use of spectroscopy for spectral-based organic matter detection should be practiced with caution, by highlighting the variant and inconsistent effects of organic matter in soils, and discussing the problematic assessment of organic matter when using a chemometric approach.
