Possible reasons for this are: i) the much shorter V6 lengths; ii) that its hyper-variable and poorly conserved sequence impedes high-confidence classifications; and/or iii) that it is flanked on both sides with highly conserved sequences which add little classification information.
Highest confidence relationship classifications were those for which all methods were congruent, rendering our approach conservative in order to minimize error introduced by limitations in sampling (absence of parental data) and the limited power of our set of genetic markers for distinguishing adjacent relationship categories.
