Amplification reactions with AmpliTaq Gold (Applied Biosystems Inc., Foster City, CA, USA) were conducted in a GeneAmp 9700 thermal cycler (Applied Biosystems Inc., Carlsbad, CA, USA) with the following parameters: 95°C/10 min, 35× 94°C/11 min, 55°C/1 min, 72°C/1 min), and 72°C/7 min. If available, at least six individuals of each species were sequenced for each locus.
To analyze the regions of interest, PCR was performed in a total volume of 25 μl containing 3 μl of bisulfite treated DNA, 0.2 mM of each dNTP, 0.2 μM of each primer, 2.5 μl 10x PCR-Puffer, 2.5 mM MgCl2 and 1.5 U Taq Polymerase (AmpliTaq Gold, Applied Biosystems, Foster City, CA) using a GeneAmp 9700 system.
