As discussed earlier, epigenomic profiling can be used to annotate functional genomic elements in a genome-wide and cell-type specific manner.

Millions of interval-based genomic annotations are available from multiple online resources, most notably the UCSC genome browser, which provides genomic elements in BED file format (chromosome, start, stop and label).

Our data revealed that CpGs of the protein-coding genes, particularly their coding exons (CDSs), were most frequently subjected to methylation modification compared with other genomic elements in the oyster genome, a pattern similar to that found in other invertebrates [ 5, 6, 8, 10].

This problem is important because sequence features associated with various classes of genomic elements in chromosomal and plasmid genomes are generally different (Zhou et al., 2008); hence separation of these two classes of sequences is the prerequisite to accurate computational identification of such genomic elements.

The "NumtS Sequence" tracks are available in the hg18 release of the human genome, in the track section "Variation and Repeats": this feature broadens the examination potential of NumtS within their genomic context, as they can be intuitively displayed and merged with annotations of other genomic elements available in the Genome Browser.
