With a cutoff of FDR < 0.05, we identified 29 cellular component terms, 199 biological process terms, and 22 molecular function terms as well as 3 KEGG pathways that are enriched with survival-associated gene (Supplementary Table 3).

We selected a number of high-level GO function terms as a GO slim vocabulary, and then mapped the GO annotations to the GO slim terms using the map2slim.pl script provided by the Gene Ontology consortium [ 38].

Their method first used a named entity recognition programme to annotate genes, gene products and biological function terms as defined in GO, and then extracted relations between the entities and biofunctions by analysing syntactic structures of the sentences.

For the percentage of molecular function terms, as shown in Figure 8, the top five MF terms are (I) GO: 0005198: structural molecule activity (11.76%); (II) GO: 0016209: antioxidant activity (11.54%); (III) GO: 0016247: channel regulator activity (8.33%); (IV) GO: 0030545: receptor regulator activity (5.00%); and (V) GO: 0004872: receptor activity (4.72%).

Motivated by the above issues, this paper introduces a new motif scoring function, termed as MISCORE (mismatch-based matrix similarity scores), to quantify similarity between a k-mer and a motif PFM using a mismatch computation on the nucleotides.

AS level-increased genes were also enriched in 13 molecular function terms, whereas AS level-decreased genes were enriched in only five molecular function terms.

We observed that members of these particular clusters have been annotated with GO molecular function terms such as nucleotide binding, GTP binding, protein binding GTPase activity, indicating overall similar functional properties shared by these proteins (see Figure 2C).

In the Gene Ontology database [3], the proteins nhr-67 in C. elegans and ESR1 in human are annotated to the same function terms such as ligand dependent nuclear receptor activity, regulation of transcription, DNA dependent, DNA binding, and transcription factor activity.

Therefore, failure of this machinery to fold newly synthesized proteins or perturbations of the ER Ca2+ equilibrium present unique danger to the cell, which disrupt normal cellular functions termed as ER stress.

To determine whether the rapid evolution of heart enhancers is due to factors directly associated with functions or characteristics of the embryonic tissues or organs where a DNA performs functions (termed as "tissue factors" hereafter) [ 27, 28], the influence of enhancer properties and neighboring genes to the evolution of these heart enhancers were examined.
