The short reads from the two libraries were assembled by SOAPdenovo 1.04 [ 62, 63], with optimal assembly acquired with the key parameter K = 21.
The clean reads from the two libraries were assembled into 62,165 consensus contigs (Table 2), including 22,633 distinct clusters (referred to as CL) and 39,532 distinct singletons (referred to as Unigene).
The high-quality reads from the two libraries were subsequently de novo assembled into 125,123 unigenes using Trinity program; the size distribution of these unigenes is shown in Additional file 1.
After reads from the two libraries were cut to the same length (94 bp), ustacks, cstacks and sstacks were run with only forward reads.
And that makes a lot of sense, again given that you could view it best from the two libraries on either side.
Next fall, the New York Public Library, in collaboration with the Bibliotheque Nationale de France, plans an exhibition of 400 utopian manuscripts, maps, images and other materials from the two libraries' collections.
One hundred and fifty nine novel miRNAs(Fig. S1) and 116 novel miRNA*s were identified from the two libraries.
