The likely reason why the estimate of the fraction of TSS-associated exons is larger when using 5′ EST data compared with full-length cDNA data is illustrated in Fig. 3.
Interestingly, a small fraction of TSSs was found in regions highly enriched in H3K4me1, indicating the presence of potential "enhancer RNA".
To quantify changes in TSS distribution at ADH1, signals from ADH1 TSSs were placed into six bins and alterations in the fraction of TSSs present in each bin were determined relative to the WT distribution.
However, by using RNA-seq information to refine TSS annotation (Akkers et al., 2010; Barbosa-Morais et al., 2012), the fraction of TSSs overlapping NMIs in these species increased to 45 58%, similar to that observed in other vertebrates.
We next evaluated the number of 5'SOLiD tags that were represented among the known TSS in the DBTSS database, which contains the largest collection of human TSSs, and conversely we evaluated what fraction of the TSS contained with the DBTSS were represented within the 5'SOLiD TSSs data.
The algorithm's ability to demarcate a significant portion of the genome as containing only a minimal fraction of genuine TSS locations while retaining the vast majority of genuine TSSs in the remaining regions, allows the focusing of research attention to narrow segments of the genome that could otherwise be difficult to identify.
These data show clear positional and ordering correlations for the significant fraction of the TSS on two strands.
Turbidity was not a good predictor of TSS fractions >2000 μm.
