In the meanwhile, a number of public and commercial databases have developed tools to automatically convert biological pathway information into various formats of models, e.g., the tool TRANSPATH2CSML [ 9] automatically converts data stored in TRANSPATH [ 10] to a simulation-based model encoded in a biological pathway format.
The detailed specification of the model is shown in Figure S2, Table S2, and Table S3 and the electrical format of the model can be found in Material S2.
The equivalent SBML format of the model was generated for distribution and potential use in other modeling environments (see Additional File 4).

To improve the maintainability and reusability of HFPNe models, we have developed an XML format called the Cell System Markup Language (CSML) [ 11], with the aim of creating an exchange format for modeling, visualizing, and simulating biological pathways.
A third agreed area was to provide guidance on preferred location and format of reporting of model-based approaches in regulatory documents (e.g., common technical document (CTD) modules).
With a standardised input/output data format, simultaneous publishing of model source code and the corresponding documentation (including data and meta-data) is possible.
