We filtered data for low gene expression so that only probes expressed (flagged as "present") in at least one sample were kept; probes that did not change between samples, i.e., identified as having an expression value across all samples between median±1.5, were removed.
These intensity values were log2 transformed and then, GC-RMA values were imported into Partek Genomics Suite 6.3 (beta) retaining only those probesets flagged as present in at least 3 of 19 samples.
Data flagged as present in at least 4 of the 10 samples were used for analyses.
