This approach allowed us to identify the proto-chromosomal origin of the VGC that is conserved between the Actinopterygii (fish branch) and the Sarcopterygii (tetrapod branch).
By integrating phylogenetics of novel vtg transcripts from old and modern teleosts with syntenic analyses of all available genomic variants of non-metatherian vertebrates we identify the gene orthologies between the Sarcopterygii (tetrapod branch) and Actinopterygii (fish branch).
Since it is now postulated that the vertebrate vtg gene complement represents a conserved cluster in Sarcopterygii (the tetrapod branch) and Actinopterygii (the fish branch) [ 7], we aligned the longest partial segment of the labrid sequences to the genomic variants in chicken (Gallus gallus) and medaka (Oryzias latipes), respectively (Fig. 2).
Then, we calculated the Ka/Ks ratio for each branch in a concatenated alignment of all 1656 orthologs and 1000 concatenated alignments constructed from 10 randomly chosen orthologs and found that both datasets also exhibited a significantly higher Ka/Ks ratio for all of the living glyptosternoid lineage fish branches compared to the other catfish branches (P < 2.2 × 10−16, Figure 2, C and D).
We further calculated the Ka/Ks ratio for each branch for a concatenated alignment of all 6,324 orthologs and 1,000 concatenated alignments constructed from ten randomly chosen orthologs, and found that both data sets exhibited a significantly higher Ka/Ks ratio for the G. pachycheilus branch than other fish branches (Wilcoxon rank sum test, P < 2.2 × 10−) (fig. 2 C and D).
Averaged across all 6,324 orthologous genes, the G. pachycheilus branch had a significantly higher ratio of nonsynonymous to synonymous substitutions than other fish branches (Wilcoxon rank sum test, P < 2.2 × 10−), suggesting accelerated function evolution in the G. pachycheilus lineage (fig. 2 B).
