Current sequence alignment methods typically score pairwise alignments with an affine gap scoring scheme consisting of a gap open penalty and a gap extend penalty.
The parameters used were: gap opening penalty: 10; and gap extend penalty: 0.1.
To estimate the similarity of two profiles, multiple sequence alignments of all instances were generated using ClustalW 1.74 (gap opening penalty 1000 and gap extending penalty 0.001).

Even so, they would do well in the meantime to opt for some simple remedies, such as extending penalties for failed trades and broadening reporting of them.
