The PCoA, phylogenetic tree and exporting alignments can be performed on multiple regions of interest within a subset of samples.
We used the online NAST-based algorithm available from the Greengenes website [ 64] to align the 16S rRNA genes, imported alignments into ARB and exported the alignment using lanemaskPH to remove hypervariable regions [ 65].
