We find that checkpoint signaling as measured by phosphorylation of target proteins by the ATR kinase requires enlargement of the excision gap generated by the excision repair system by the 5' to 3' exonuclease activity of EXO1.

As such, these data suggest that simple DSBs are repaired by an SDSA pathway, similarly to P-element excision gap repair (Adams et al. 2003; Kurkulos et al. 1994; Nassif et al. 1994).

(6) Studies on the formation and repair of excision gaps following UV irradiation have demonstrated the presence of two repair pathways.

The recF and recB genes are suggested to function in excision repair in a manner similar to their function in postreplication repair, i.e., in the replicated portion of the chromosome, the RecF pathway repairs excision gaps, and the RecB pathway repairs the DNA double-strand breaks that arise at unrepaired gaps (A121).

We used a dnaA(Ts) mutation to align the chromosomes (i.e., all rounds of DNA replication were completed, and new rounds could not be initiated), and studied the genetic control of the repair of excision gaps in cells with unreplicated chromosomes, and in cells with partially replicated chromosomes.

In agreement with the high proliferative activity of these cells, a number of genes were also involved in DNA metabolic processes, notably in the initiation of DNA replication (Mcm2-7, Orcl1 and Rpa4) and nucleotide-excision repair, DNA gap filling or base excision repair (Msh6, Pcna, Pold1, Rfc3, Rfc4, Ung and Rpa4).

We have implemented the algorithm described above in the C++ language as the Alignment with Gap Excision (AGE ) program (freely available at http://sv.gersteinlab.org/age).

Specifically, our algorithm, called AGE for Alignment with Gap Excision, finds the optimal solution by simultaneously aligning the 5′ and 3′ ends of two given sequences and introducing a 'large-gap jump' between the local end alignments to maximize the total alignment score.

The top five "gene sets" (each representing a GO-category) that were down-regulated in FFPE include: "nucleotide excision repair, DNA gap filling" (normalized enrichment score- NES 2.11), "negative regulation of epithelial cell proliferation" (NES 1.98), "chaperone binding", "DNA polymerase activity" and "DNA-directed DNA polymerase activity".

The number of genes in these categories ranged from 30 (nucleoplasm) to 3 (regulation of phagocytosis, nucleotide-excision repair, DNA gap filling, regulation of sterol-transport, and regulation of cholesterol transport).

For instance, note that the functional category nucleotide-excision repair, DNA gap filling was enriched in our set of network genes and was shown possessing significantly high heterophilicity (H=2.162, p H =0.037).
