The performance of this ad hoc truncation apparently leads to better retrieval at small number of false positives, indicating the existence of false hits whose evidence peaks are homologous to that of the true positive(s) associated with a spectrum.
The purpose of these peptide length correction factors is to balance the fact that longer peptides are likely to find more evidence peaks and thus the collected evidence scores may require some length correction in order to make the comparison among peptides of various lengths impartial.
As will be seen, it is simple to include more evidence peaks, and it is also straightforward to switch to a different peak series for scoring.
When the weighted average number of evidence peaks found in the candidate list is below 2, there is simply not enough information to distinguish them well.
