The most substantial alteration takes place in the estimated effect of white cheese, where the measurement error corrected analysis shows a non-significant protective effect.
On the basis of trimmed and error-corrected Illumina sequences, we corrected the sequencing errors within all contigs initially assembled from the Roche 454 reads.
A voxel-wise statistical threshold P < 0.05 family-wise-error-corrected for multiple comparisons was applied in all analyses (a global P < 0.05 family-wise error-corrected threshold was applied in the combined-modalities conjunction analysis).
This left us with four data sets each for the Ion Torrent and MiSeq hybrid correction to assembly 1) the full data-set, error-corrected and downsampled to 12-15× 12-15×e full data-set error-corrected, and downsampled to 20-25×, 3) the subset ofullta, error-corrected and downsampled to 12-15×, and 4) the subset, error-corrected and downsandledownsampled.
Therefore, several algorithms first correct sequencing errors in reads and then assemble the error-corrected reads [ 13– 15].
We assembled error-corrected paired-end reads using IDBA_UD [ 33] with the option of pre-correction and kmin = 40.
The remaining clean PacBio subreads were error-corrected and assembled into contigs with MECAT38 (version 1.0).
PacBio subreads (85.5 Gb) were error-corrected and de novo assembled into primary contigs (Supplementary Figure 1a).
