Briefly, the isolated BAC DNA was sheared by sonication, blunt-end repaired using the End-It™DNA End-Repair Kit (Epicentre) and size fractionated by agarose gel electrophoresis.
The aRNA population generated according to the Epicentre TargetAmp™ protocol ranged in size between 25 nt and 1000 nt, with an average of 200 nt, which is shorter than indicated in the manufacturer's specifications.
The BAC DNA was isolated with the Colony Fast-Screen| Kit (Epicentre Biotechnologies, Madison, WI) and sized relative to BAC-Tracker| Supercoiled DNA Ladder (Epicentre) using SYBR, Gold (Molecular Probes, Eugene, OR) and agarose gel electrophoresis.
The sheared DNA was end-repaired with Epicentre End-It| End-Repair Kit and size selected for inserts from 2 to 4 kilobases to produce libraries with average insert sizes of 2 Kb, 3 Kb and 3.5 Kb.
Illumina adaptors were ligated using Epicentre Fast-Link DNA Ligation Kit and libraries size selected (250 550 bps) on a 1.5% agarose gel, then enriched using NEB Phusion polymerase with PE primers 1.0, multiplexing PCR primers and Illumina indexes.
The most significant reduction in cavity size was apparent at the lesion epicentre, such that at its largest the cavity in LV-ChABC treated animals was approximately half the size of the cavities which developed in the two control groups (13.3 ± 2.9% compared to 24.4 ± 2.3% and 21.3 ± 3.3% for contusion only and LV-GFP, respectively; p < 0.05, Bonferroni post-hoc; Fig. 1F).
