Several drawbacks limit the application of statistical methods measuring pathway enrichment to metagenomics data.
Similar studies done strictly using administrative or claims data without data enrichment to determine BMI would only identify a high risk group of obese subjects [ 28].
Figure S5 B showed a similar general trend of coselection enrichment to that in the full data set (fig. 3 B), but such trend was not well supported by the statistical P-values (supplementary fig. S5 B, Supplementary Material online).
For example, sequencing wheat genomic DNA libraries prepared after Cot filtration resulted in a three-fold reduction in repetitive DNA and a >13-fold enrichment in genes compared to data from non-filtered genomic DNA [ 15].
Alternatively, if we compute the enriched pathways for each sample prior to clustering, we can use the enrichment data to cluster tumors into subgroups that might be easier to interpret and understand.
We will try to have participants from similar social class and backgrounds to allow enrichment of the data with minimum censorship.
For example, we showed that the tested widely-used SNP-callers do not seem to be well-trained to handle enrichment data, and thus produced a significant fraction of false positive as well as negative SNP calls.
These SNP-callers, including the widely used SAMtools [ 16], do not seem to be well-trained to handle enrichment data, and thus produced a significant fraction of false positive and negative SNP calls.
This flexibility means that the pipeline will also be equipped to analyse enrichment data for other DNA modifications such as hydroxymethylcytosine, formylcytosine and carboxylcytosine.
Fitting the multi-exponential model to the enrichment data of each individual (Figs S3 and S4; Supporting information) revealed that the average turnover rates of all B-cell subsets in elderly individuals were not significantly different from those in young individuals (Fig. 2A, Table 2).
