Such compartmentation could very early have played a capital role in protecting RNA, in ensuring its correct partition at cell division and in separating replication and editing from protein synthesis.
However, partitioning the tree in this manner yields a final edit path solution that may not be complete: some alternatives among the most-parsimonious set of edit paths for unusual trees may in fact implicate donor and recipient lineages from different regions of discordance.
The edit distances between the result given by our architecture and the two partitions yielded by K-means (A and B of Figure5 respectively) are 9 and 10.
Note that, the normalization of the edit distance is important for finding repeated patterns since otherwise, one can give a partition in which each pattern has one letter and the edit distance is at most 1 (small).
