The UltiMate® 3000 RSLCnano Standard LC system (Dionex, Sunnyvale, CA, USA) in tandem with the mass spectrometry detector TSQ Vantage (Thermo Scientific, Waltham, MA, USA) equipped with an ionization source Easy-Spray was used for chromatographic mass spectrometry analysis.
A trapping column (Waters nanoAcquity Symmetry C18, 5 μm, 180 μm × 20 mm) was connected to an EASY-Spray column (Thermo PepMap RSLC C18, 2 μm, 75 μm × 50 cm) mounted in an EASY-Spray ion source (Thermo Scientific).
The LC eluant was injected into the mass spectrometer by means of an Easy-spray source (Thermo Fisher Scientific).
Samples were loaded onto a C18 EASY-Spray column (75 micron × 25 cm, with 2 micron particle size) (Thermo Scientific Inc., Bellefonte, PA, USA) heated to 35 °C.
Parameters used: Easy-Spray column voltage was 1.9 kV; isolation width was set to 1 Da; normalized collision energy was 35, and the activation time was 10 ms.
Chromatographic separation was performed on an EASY-Spray C18 separation column (15 cm × 75 μm, 3 μm particles) at a flow rate of 400 nl/min using the acetonitrile gradient.
PolyUb chains were digested with trypsin and analysed on an LTQ-Velos mass spectrometer (Thermo) fitted with an Easy-Spray Source (Thermo) and utilizing a Dionex RSLC HPLC system.
For LC-MS/MS analysis using the QExactive platform, separation of peptides was performed at a flow rate of 300 nL min -1 using a reverse-phase nano column (Easy-spray, Thermo Scientific PepMap C18, 2 µm particle size, 100 Å pore size, 75 µm i.d. × 50 cm length).
For easy removal, spray the paper liners with nonstick cooking spray.
