Candidate gene duplicate pairs obtained in the above GH analyses were also filtered using minimum coverage thresholds, where query and subject sequences were required to show at least 70% coverage, prior to forming single-linkage clustering gene families.
It is noteworthy that for the above species, duplicated sequences remained closely related, whereas in other species, Naegleria gruberi, Ustilago maydis, M. brevicollis, and C. elegans one sequence is highly divergent in comparison to the other one.
So, if the duplicated gene does undergo through the above fates, then the enhanced dosage of that particular gene may have a deleterious effect on the whole complex.
We must bear in mind that the aim of such analyses is to evaluate the average evolutionary properties of the members of duplicate gene pairs, and that some of the gene pairs will survive longer than average owing to positive selection (via neofunctionalization and subfunctionalization) or be shorter-lived than average owing to negative selection against the duplicate (see above).
The inclusion of 9 duplicated samples (see above) allowed us to test scoring reproducibility further.
