We first aligned the ATV clade genomes using mugsy (Angiuoli and Salzberg 2011), and then stitched the aligned blocks together using ATV as a reference, dropping alignment blocks that did not contain ATV (these regions were small, contained few strains, and tended to be poorly aligned).
We reduce the parallax errors using an intuitive calibration procedure (a simple drag-and-drop alignment of nine LED positions with calibration dots on the screen).
These seeds are extended in both directions allowing for matches, mismatches, insertions, and deletions using the X-Drop alignment strategy as described previously.
Alignment was based on the identification of the mid-cycle 17β-estradiol drop (aligned cycle Day 0), which provides a reasonable estimate of the day of ovulation.
It was also found that surfactants cause the drops to align more in the flow direction and that, for both clean and surfactant-covered drops, this alignment increases with viscosity ratio.

The 70%_PERF_ALIGN threshold thus seems a good compromise between the number of conserved probesets and the fidelity of alignments, especially in cases of alignment drop due to intervening stop codons as found in the tomato GeneChip.
However, the images presented from the fourth mirror position in Figs. 11(B) and 11(C) were almost invisible due to the SNR drop (not poor alignment and/or image processing errors) as demonstrated in Fig. 4. It may be the only way to image the eyes with short axial lengths by adding the third mirror if the position of the fourth mirror is static.
Moreover, the soil temperature at the centre of the system for the horizontal alignment drops to lower values than for the other cases.
The success rate for alignment dropped from 93.8% in adjacent sections to 22% for sections furthest away.
In contrast, the quality of RAF alignment drops dramatically when sequence similarity decreases; we conjecture that this is a consequence of the strong sequence-based heuristics in RAF.
